DNS and Domain issues

We have 1 main office and 4 remote locations. Our main office hosts all our servers that include our DC / DNS server. We have different Cisco routers at each office that are set up to route traffic properly back and forth between each satellite office and the main office. Each office is on a different subnet. Aside from one office, all the offices have regular Internet connections (not point to point between offices). Here are my issues: I have no problem pinging any of the satellite office machines from the main office and vice versa, so I have no problem using remote desktop. However, I tend to have problems with computers in the remote office to the domain. For those computers that are not part of the domain, I have alot of trouble accessing their resources (things like shared folders, printers). I usually use FQDNs instead of ip addresses for ping / remote desktop. Are there any critical elements that I am missing?
